By default when you delete messages in Webmail, the messages either become "marked as deleted" or are moved to your Trash folder.
When your messages are "marked as deleted":
This means that the message is not actually removed, but rather marked for future deletion - this can save you from deleting emails inadvertently.
Webmail is likely hiding the messages being marked as deleted. You can show them by clicking on "Show Deleted" in the upper or lower right corners of the message listing window. These messages will appear with a line through them and a trashcan icon next to them.

To permanently remove these messages, click on "Purge Deleted" (next to "Show Deleted"). Please note this cannot be undone.
When your messages are being moved to the Trash
If messages you delete are being moved to your Trash folder, you may need to periodically empty out this folder to avoid going over your quota.
This can be done by clicking on at the top of the screen. Note: This icon may not appears depending on your settings.
The Empty Trash icon can be enabled/disabled by changing the settings in the webmail preferences by clicking on the: "The Options icon -> Deleting and Moving Messages"
